Wife Facing Potential Misdemeanor For Unknown Revoked License

A few days ago, my wife was pulled over at a stop sign (cop wanted to give her a warning to pause longer at a full stop, but I digress). When he ran her license, he discovered that, unbeknownst to her, her license had been revoked for 3 years. So he had to ticket her for driving with a revoked license.
My wife is a diabetic, and requires a medical endorsement/waiver sent from the doctor's office to the DMV to hold a license. At the time, she went to her doctor, had them fill out the paperwork and submit it to the DMV. In past renewals, this has been the end of it - no notice that the form was accepted or other communication from the DMV. Apparently, something was marked wrong by her doctor, and the form was rejected by the DMV. Nothing was ever communicated to her by the DMV or her doctor, so she went on as normal. For 3 years.
In that intervening time, she's had about a dozen doctor's appointments where again, nothing was ever said to her, and she's used her license to fly (which I know, probably doesn't interface with the driver privileges portion of the license), register a new car at DMV, etc.
As soon as she was told, we got her to the doctor's office and had the fill out the form correctly and upload it to the DMV. Within 24 hours her license was fixed and the DMV confirmed she was good. Today, we called the court to see if this was sufficient to get this dismissed, and were told by the clerk that she's facing a misdemeanor and would need to appear in court. A date was set for the end of May.
My wife is panicking, afraid this might cost her her job if she's found guilty and drive our insurance rates through the roof to boot. Fortunately, she has legal assistance insurance through her job, and is starting the process of getting a lawyer through that service. My hope is, the fact that she was genuinely unaware of the revocation (and this wasn't for something like a DUI) and showed she would/could immediately get it corrected, combine with having a lawyer rather than representing herself in traffic court, we can get this dismissed or reduced to just a fine and no points/misdemeanor. Is this reasonable thinking, or are there any pitfalls we should try to avoid?
